Sorry for probably having missed this when discussing the move to submodules. But what is the workflow with changes to submodules that pop up during work in Dynare? Can I just commit them and when pulled they are ported to the submodules? Or do I have to clone the submodules separately and conduct the changes there?

Your second guess is right. You need to clone the submodule, do the change there. Wait for it to be merged then pull then update the submodule reference within dynare.
