Estimation is currently broken in branches/4.0 When I split dynare_estimation.m into dynare_estimation.m and dynare_estimation_1.m in order to fix a bug in recursive estimation, I included support for missing observations that we decided not to include in 4.0.3. I need to undo those changes in branches/4.0 I will let you know when the problem is fixed.
